The deposited dataset consists of raw sequencing files in gzip-compressed FASTQ format (.fastq.gz) containing paired-end reads generated by Illumina sequencing of bacterial 16S rRNA gene amplicons from porcine follicular fluid microbiota samples. The samples were collected from Zlotnicka White pigs and hybrid-line pigs originating from the Greater Poland voivodeship, Poland. Each biological or control sample is represented by two sequencing files: R1 containing forward reads and R2 containing reverse reads. File names include the following sample group identifiers: Zlotnicka-FF for follicular fluid samples from Zlotnicka White pigs, Hybryda-FF for follicular fluid samples from hybrid-line pigs, Zlotnicka-NaCl for ovarian lavage samples from Zlotnicka White pigs, Hybryda-NaCl for ovarian lavage samples from hybrid-line pigs, and Hybryda-Igla for ovarian surface swab samples from hybrid-line pigs. FASTQ files contain raw nucleotide sequences together with corresponding Phred quality scores. The files can be analyzed using standard bioinformatics software for sequencing quality assessment and microbiome analysis, including FastQC and downstream 16S rRNA processing pipelines involving quality filtering, paired-read merging, chimera removal, taxonomic assignment, and microbial community profiling. The aim of the project was to characterize the microbiota associated with porcine follicular fluid and to compare microbial profiles between Zlotnicka White pigs and hybrid-line pigs.
